Yes, this can cause green bowel movements. Usually green bowel movements mean that the waste is passing through faster than the bile in your liver can attach itself. Bile in the liver is what makes stool brownish in color.

It shouldn't make you sick, but you might want to adjust your dose of fish oil if you notice that your bowels are getting too loose, such as diarrhea.
